Let's say I record a video in Windows at a sampling rate of 48 KHz, but the sampling rate in MADIface is set to 44.1 KHz. Does that mean the recording suffered a quality loss?

Most probably not. While the Windows resampler is not 'high-end', the audio of a video is usually much worse, so the resampling won't make it worse audibly.
