And you are 100% sure that the motherboard is properly installed into the case and that the card is 100% in the PCIe socket? Did you perform the installation or was this a pre-build system?
With some cards you have to take care that the lower nose of the slot bracket really fits into the slot or the recess, otherwise the card sits a bit too high. For some cards it is necessary to bend the bracket a little bit, not much.

If I were you, I would contact the manufacturer of the case and describe the problem.
They built it that way and should have a legitimate interest that their cases "work" for their customers.
Do you have the manufacturer and model number at hand? Would be interesting what case this is.
