Can someone explain to me what the difference is between using the 400 or 800 port on the unit?

Speed and capacity.  Firewire 800 is best used if you have multiple units.  It is faster that Firewire 400 and it can handle more data. If you have just one FF800, the Firewire 400 connection should be just fine.
