sorry that you have a hard time with this setup, maybe I can help to bring a little structure and clarity into it.

Maybe difficult at the beginning having to digest
- that many channels with 3 busses
- that you do not have to take care of TM FX routing alone
- you also have to configure routing on each of the MADI devices from which channels you read and to which you write
But its doable .. lets see whether we get it done ;-)
You have 64 channels in TM FX for each of the 3 MADI busses of your HDSPe MADI FX.
Even if you use MADI format of 56ch, then you see in TM FX still 64 channels (checked with UFX+).
So you have the following MADI channels on the three busses of your HDSPe MADI FX card:
MADI BUS 1: 001..064
MADI BUS 2: 065..128
MADI BUS 3: 129..192
BTW: I hope you have no MADI channels hidden, otherwise check TM FX -> Options -> Channel Layout.
For the beginning I would suggest to keep all channels visible, later you can hide those, that you do not require.
Maybe at a later point you might need the unused one for loopback stuff ....
You didn't tell which Alphalink you have exactly. As you talk about analog and aes channels I assume it might be this one.

It has 24 AES and 24 analog channels.
You need to configure routing on the front of the device, that AES and Analog channels are being routed to MADI,
as you can see in the picture below that I found in the review on Bonedo.
Then the 1st 24ch are most likely for AES, the next 24ch for Analog.
Input channels:
MADI1: ch1..24 = Alphalink AES Inputs
MADI1: ch25..48 = Alphalink Analog Inputs
Output channels:
MADI1: ch1..24 = Alphalink AES Outputs
MADI1: ch25..48 = Alphalink Analog Outputs
You mentioned that you found your 1st analog channel on MADI channel 25 ... sounds reasonable.

The first 24 channels on Bus 1 are most likely empty, because you might have forgotten to route AES to them ?!
Or maybe AES is simply not in use, so what should you see there ?!

I think you need to make yourself familiar with the Alphalink and X32 and properly route channels from/to MADI.
And do not forget, TM FX knows that this card has three MADI busses.
But the Alphalink and the X32 only know the MADI bus to which it is connected to .. ch 1..64.
I think this concept is also important to understand the routing from/to MADI that you have to configure on each of the MADI devices.
Best is to make yourself an Excel Sheet with the mapping of the channels on the two busses.
Once the routing on the MADI devices has been done properly, the rest is the usual routing in TM FX, easiest in submix mode.
